I've been happily using Fido for 12 years, but I've recently decided to leave. I'm currently seeing a negative balance—will this be sent to me later as cheque?

That is correct. The refund will be sent via cheque. If you were making payments by card, you can contact customer service and request the balance be refunded back to the card, but you will need to make that request before the cheque is produced.
