I would like to port over one lines of my two lines to Public Mobile. However if I enter my account number to port over my phone number, will it close my Fido account? Please let me know, I would like one line to stay with Fido.

Are both of your lines with Fido under the same account? When porting a number to another provider, the other provider would request the port-out of that line's phone number, not your Fido account. Once the port-over completes, that line would be cancelled. However, since you have two lines (assuming on same account), the other line would remain in your current account.
