I have a 2 year contract and I want to change plans for more GB. On the app, I have an offer with more GB and the same price, but on my contract I have some promotions (bc I have two other plans without contract) and I'd like to know if the promotions will still apply if I change my plan on the app as opposed to calling Fido!

If the promotion is available for the specific line you want to change you can go ahead and change it yourself. If the line is on contract then you will have to pay the remaining device balance if it is not on contract then you do not have to worry.
